The Phantom, sometimes called the "the motif", is the "unit of pattern" that is repeated in the grid (also called the lattice). The study of Phantoms is divided in the following stages:
The first step consits on defining the geometry and dimensions of the Phantom. Below, we show an example of a hexagonal Phantom formed by six 15-Angstroms-spheres placed at the vertices of this hexagon. The dimensions of the hexagon are also indicated.
Then, we create a file, P6.descr, that contains the latter information about the Phantom128 128 128 0.000000e+00 .5
Finally, we create the Phantom with the following Xmipp command:xmipp_create_Phantom -i P6.descr -o P6.vol
In order to visualizate the Phantom in 3 dimensions we use the program chimera. The following Xmipp command allow us to visualize the Phantom chimera spider: P6.vol
