Is it possible to tweak the figure in the QS.pdf file, so that it becomes more legible?

Yes, just modify the file ‘plotQStree.R’ in ‘HybSeqSource’, especially line 149, parameter cex (smaller value means smaller tex size) line 152, parameter dotsize (size of colored dots) You can put the modified ‘plotQStree.R’ to the folder ‘quartetsampling’ and run OUTGROUP=NameOfYourOutgroup R --slave -f plotQStree.R $OUTGROUP > R.log and check resulting PDF. That worked Tomas, thank you! Unfortunately though the graph needs more editing like moving some node labels to make it legible which I suppose is beyond a simple fix.

You can try to modify 'adj' parameter on line 150 to move support values horizontally. However, consider vector editing software (Illustrator) for preparing the final figure. T
