A temporary, simple solution would be showing a colored border around nodes for reactions with replicate metabolites.

Alternatively, I could give special size, shape, and color to nodes for replicate metabolites. I could also give shorter length to their links. It might be consistent and convenient to continue to represent these replicate metabolites as nodes. They are nodes, after all. Also, if they have links (and if these links are long enough) then it might be clear whether they're reactants or products.

For starters, represent replicate nodes for metabolites as miniature nodes with shorter links. If user selects the option to hide replicate nodes, then consider giving some indication on the node for the reaction.
