Why does the project upgrade command suggest removing .editorconfig?

That might be incorrect indeed. We might've suggest this based on the diff between the different SPFx versions, but if you already have it for a valid reason, we shouldn't suggest removing it. I'll move this to an issue so that we can fix it. Thank you for bringing it up!
