As last resort, what directories should I delete manually in order to clean my Mac?

The command that the installer instructed you to run:

eval "$(/opt/homebrew/bin/brew shellenv)"

The command you actually ran:

/opt/homebrew/bin/brew shellenv

Try running the first command exactly as printed, then see if brew config and brew doctor work.
