Do we push changes into the chess directory if we want to contribute to the repo?

When we build the library, we also get a build directory with a copy of all of the files. Do we just modify the chess directory?

You would usually fork the repository on GitHub, and check that out on your machine. Then commit and push changes, and make a pull request.
