I would like to fully customize the geometry, but Neper went wrong. It seems that Neper does not recognize the command for the file "<file_name>".

I think that your geometry.tess file is badly formatted. Here it is with a properly-formatted file:

neper -T -n 1 -domain "cylinder(1,1,20)" -o cyl
neper -T -n 100 -domain "file(cyl.tess)"
neper -V n100-id1.tess -print img
