Is this a good idea, managing Komdo itself as a stack? Would a redeploy of Komodo itself work?

This is not a problem, just be sure your agent is not in this stack (manual update is required for the agents)

Dumb question: is the periphery the agent?

Yes I sometimes call it the Periphery agent. Because Komodo has the two parts, Core and Periphery
