Sync application configs from and to git repo

I just can't get my head around this. I know that I can sync everything from my git repo to my server when using a stack but is it also possible in both ways?
For example when I am updating some configuration via the UI of my application the file gets written in a config file on my server but not synched to my git. But the worse part is, when Komodo polls for stack updates my config gets overwritten again.
