Incomplete support for 'Apply Setting to All Profiles' functionality

Steps to Reproduce:

First, correctly add MCP servers in default configuration settings and enable 'Apply Setting to All Profiles' for Mcp

When opening a new window with Profile A, MCP servers cannot be found
When attempting to create MCP servers via UI in Profile A's window, other settings in default configuration are cleared, leaving only MCP server configuration
When disabling 'Apply Setting to All Profiles' for MCP via UI, previously created MCP servers are removed
