List of modification

Thanks for great work,
i was wondering to know , is it possible to add a list of modification to input? like 
chr position substitution
chr1 10001100 T
chr2 237578 G
.
.
.
and another question is , how to modify one base just by deleting it?
i mean if we want to delete one base how we can do it.
