Move protocol check and MRIQC scripts into "addons" subfolder

I'd like to better divorce the core BIDSification functionality from the optional stuff we've added on, like MRIQC, protocol checking, and email updates. If we move the corresponding code into addons/ and restructure the core workflow to allow arbitrary sets of optional addons, that would be great.
