Rework application layer and simplify options logic

Options generation from .json file was added in #1471, but the application layer was not reworked and improved, lets do it.

In this context it may be needed to:

• Add a -D option to provide libf3d options Add a -D --define option to set libf3d options directly #1600
• Add a getNamesStruct method for simpler access to options names by string
• Expose parse methods to options API
