How to organize source files in a src subdirectory?

I have more than a few chapters (folders) of files in my project. I'd like to organize them all into a src subdirectory of the main project. The naive approach, of prepending src onto all the files in the _toc.yml leads to URLs like localhost:port/src/intro.html. Naturally, I don't want to quite so literally represent my folder structure in the output. Is there a way I can strip the src component from the output?

On a related note, the TOC docs state that:

root:

The first page of your book (aka, the “root page”). It is the landing page for the HTML of your book. All paths for chapters/sections will be relative to this root document.

and

file:

A path to a file that contains the content for a chapter / section. These paths are _relative to the root: document.

But the note about relative locations doesn't seem to be correct. If I see the root as src/intro, then all the file documents also have to have src prepended, or JB won't find them and gives a warning in the output.
