In my book, I have a notebook that generates all my data, and I use glue to put that in the markdown documents, and this all works fine. My notebook isn't listed in my TOC (as I don't want it in my book). I do get the "WARNING: document isn't included in any toctree" message, but that is fine.
What I would like to know is if there is something I should be doing to reference that notebook in the config/toc, or is it fine to just have it give the warning. Just what best practice is. (Sorry if I missed this in the docs/discussion threads. Did look for it.)
