Here is the solution:
There is only one setup in the HFSS project.

setup_level = hfss.setups[0]
# Deactivate auto update of the setup
setup_level.auto_update = False
# Activate  "Matrix Convergence" option 
setup_level.props["UseMatrixConv"] = True
# Create empty directory: 
setup_level.props["Matrix Convergence"] = {}
# Set "Matrix Convergence" parameter from the empty directory
setup_level.props["Matrix Convergence"]["AllEntries"] = True
setup_level.props["Matrix Convergence"]["MagLimit"] = "0.02"
setup_level.props["Matrix Convergence"]["PhaseLimit"] = "4deg"
setup_level.props["Matrix Convergence"]["MagMinThreshold"] = 0.03
# Update setup
setup_level.update()
# Set option auto update back to active
setup_level.auto_update = True
# save project
hfss.save_project()

The trick here is to be able to set the option and the parameter at the same time and then to update.
