Describe the solution you'd like
I believe I slightly mentioned this in the End variation one. These would contain chests and a spawner (Zombies, skeletons, etc). These could either match overworld small dungeons or be a different variation that has more of an upgraded stronghold look (Stone Brick / Infested Possibly) that may match with the Aether. This could also look great with mineshafts if you think about it as they an add extra challenge with spawners.
