If there is code missing, might be submodules? did you use the --recursive option with git clone (per https://acme-climate.atlassian.net/wiki/spaces/DOC/pages/1868455/Development+Getting+Started+Guide) If not, try git submodule update --recursive --init |

I don't think it's a submodules issue, since it's building scorpio files, and scorpio does not uses submodules itself. It looks like it had issues finding the correct netcdf libraries maybe? |
