Disconnected flic does not report click after reconnecting

If a flic disconnects, and subsequently reconnects when clicked, the click event that woke/reconnected it is not registered

That is very strange. You should always get the click events. If the event happened while the button was disconnected then you should get the event with the was_queued parameter set to 1. I actually double checked it now on my computer and it works for me.

I am not quite sure how to troubleshoot this issue. Can you explain a little bit about your setup?
